There may be several reasons: 
We register with the Passport and then they provide us with a NIE or NIF. The saved data does not match the one we provide in the validation, zeros to the left, some special character such as hyphen spaces. 
We must contact the Doctoral School and verify that the data stored in the application matches the one we intend to use in the validation.

This happens when we have pre-registered to several doctorates. From the Doctoral School you can cancel one of the pre-inscriptions and you can continue enrolling in the doctorate you want.

The NIF or NIE format is not correct. 
The official formats are 9 digits and control letter for the NIF. 
A letter at the beginning (X, Y or Z) followed by 7 digits and a control letter for the NIE. 
For any other type of document you must code it in the Other documents section in the User Validation. *
